Cordinate System Problame

my problam is i am useing Boujou for camera match every thing fine match camera tracking object tracking perfact but my problame is Cordinate System that no proparly Align with objects.
i also try Syntheyes that work awsome but again same problam some time work parfactly but i dont know "HOW". check my image and help me. Thanks
